The purpose of this program is to fulfill the needs of pastors and leaders who are currently serving in various capacities of Christian ministries and organizations. Designed as an academic program in postgraduate level, the Master of Theology program is tailored specifically for those who are involved in pastoral ministries, evangelism, as well as leadership and education.

This program is offered in three different areas, such as:
Biblical and Theological Concentration
Through this particular area, the Southeast Asia Bible Seminary seeks to prepare students in developing their competence in order to be able:
- To conduct an independent academic research and yield studies that would contribute to the development of theological disciplines and Christian ministries (specifically within the context of theological education and ecclesiastical institution)
- To implement various knowledge acquired through concrete and effective concepts within different ministerial contexts, be it a theological education or ecclesiastical institution(s), as well as other broader context of Christian service.
- To lead and serve effectively in responding to the critical challenges of this age through biblical-theological, and contextual understanding.

Konsentrasi Praktika
Program studi Magister Teologi (Prodi MTh) Praktika STT SAAT menyiapkan mahasiswa yang berkompetensi:
- Meneliti secara mandiri dan menghasilkan karya ilmiah yang bermutu sebagai kontribusi terhadap kemajuan disiplin ilmu teologi dan pelayanan Kristen (khususnya, dalam pelayanan gerejawi)
- Menerapkan pengetahuan yang diperoleh dalam bentuk konsepsi yang konkret dan efektif dalam lingkup pelayananannya di lingkungan gereja, atau dalam lingkup pelayanan Kristen lainnya yang lebih luas
- Memimpin pelayanan dengan lebih efektif, khususnya dalam menjawab tantangan zaman secara kritis melalui pemikiran yang teologis-alkitabiah, solutif dan kontekstual
Konsentrasi Konseling
M.Th. konsentrasi konseling berfokus pada studi konseling lanjutan yang bersifat kritis, kekinian dan kontekstual, yang akan memperlengkapi mahasiswa untuk menjadi akademisi dan praktisi yang mumpuni di bidang konseling.
